I need help with ways to kindly tell her it bothers me, without saying anything about my father's sexuality or my own. I also don't want to offend her. What should I say?

Well i like nuna's and cherrybombriots's ideas XD. And i also agree with isabel; go and talk to your guidance councelor. Thats what me and my two friends did today (except it was really only about my one friend; my other friend and me were just there because we were first hand witnesses pretty much). And it works if you have the right kind of councelor (mean or nice pretty much)

I wish I could go to school counselors at my school about homophobes, but since I go to a parochial school, we can get suspended or expelled if we have any other sexuality then straight. I personally feel like it goes against human rights and that it should be illegal to do that, but it's a parochial school and, apparently, they're allowed to do that.

rascal; That's something you should bring up with the school board, or another school that is more open to things like that.
