I'm going to sum up the story of Metroid Fusion. The game itself is pretty spine-chilling if you get into it. (Sometimes I imagine I'm Samus; and I never get tired of the game no matter how many times I play it.)

So, it starts out with Samus receiving a call from the Galactic Federation. (The Galactic Federation was her old military group she served under before her career as a bounty hunter.) The Federation wanted her to assist the Biologic's Research Team to the planet SR388 to retrieve specimens for study at the Biologic's Space Labs (BSL). So at once, Samus followed the team to SR388.

While at SR388, Samus encounters a strange, gelatinous, yellow creature, and she absorbs it. She doesn't know this until she's in her starship flying back to BSL. On the way to BSL, she blacks out, and her ship crashes into an asteroid belt, but the ship ejects her before impact in an emergency escape pod, and the Biologic's Research Team recovers her, taking her back to BSL.
When Samus wakes up, she is shocked to see herself in an altered form. The team tells her that she was infected by an X parasite, and she was injected with a serum made by the blood of a Metroid in order to live. It seemed that the Omega Metroids were the enemies of the X. (A bird race known as the Chozo created the Metroids for this very reason.) But Samus' suit was destroyed and X-infused, so she couldn't take it off. But the worst part was that She arrives at the station only to find out after waking up, that the whole place was no infested with X! -

Samus was given a new ship as payment for her mission, but she was also given a new mission, along with the orders of following the commands of her new ship's computer. Samus named her ship's computer Adam, after her late commanding officer, Adam Malkovich. (Samus saw Adam as a father, considering he raised her when she was a teenager...She also secretly was in love with him.)
So, she followed the orders of Adam and worked hard to recover the lost abilities of her suit, but most importantly, take out the X parasites. But this became a challenge because the X fed on everything! Creatures and humans alike! After devouring the flesh of their prey, they'd take their knowledge and their form! The X could mimic whatever they pleased--living or inanimate! And to top it all off, the X that attacked Samus took her form and became known as SA-X--a more powerful version of her, only seeking destruction! -

Samus barely was able to fight back, but slowly she found a way. Though the X devoured all the humans on the station except for Samus, thanks to the Metroid Vaccine, this was not a problem for the Galactic Federation. It was foreseen. The whole thing was monitored by the Federation, and they only used Samus as a lab rat against the X to see how smart the parasites truly were! Samus didn't know this until the end. Adam had control to the whole station, and he locked her in a room while the Federation was on their way. Adam's job was to prevent Samus from destroying the X the whole time!
